When you delete a photo in Google Photos it will also be deleted from all synced devices. In practice that are only mobile devices (phones and tablets) since syncing with computers has been disabled. There are however ways to do this:
  • Disable Backup and sync on the device
  • Move the photo to a non-synced folder before you delete it from Google Photos. 
  • Once done, open the link https://photos.google.com through any browser on your phone, log into your Google Account & start deleting the unwanted pics.

That's not possible, but the same holds for safely storing in iCloud and these ugly 4K movies take so much space that need to pay soon - either Google or Apple. 
So why do you want to use the cloud at all? 
Do you have a Mac(book)?
 
PS: the slowliness of uploading also can have to do with disturbing iPhone-settings. The Google-app must be allowed to work in background and not hindered by some battery savings plan.

I think the issue that you are facing has a simple solution you just need to change some settings from your account visit here to learn about it.

You better can look straight at Google via photos.google.com in the Chrome-app. 
If the dates are correct there, there is nothing wrong. 
But the app can be misleading because by moving two fingers together or from each other, you can go from monthview to dayview to individual view.

The photos remained in my account, but no drive space is being used as it was expected to happen when they deleted it from the original account. My question is: what's going on? Where are these pictures actually stored in if not in my account? Are they really safe from disappearing in the future?

From what I have read on this forum: NO.  The risk is that they suddenly count for storage. Nobody knows whether or when that might happen, if ever. In that case you will not be able to upload more data that use storage or send/receive email till you either recover or buy more storage.

If needed/wanted there are these options:
To be really safe you need a backup of your photos. Google Photos as such is NOT a backup. 
I would download everything or at least share the entire library with another Google account used only for photos. When you add the photos to the library of that account they are at least safe for mistakes.

Please try clearing data and cache of the Photos app:

  1. Tap the system Settings tab on the main screen of your device.
  2. Tap the General section of settings that is on the far right.
  3. Tap Storage in the General tab.
  4. Clear the cache data once storage calculates the data.
  5. Back out of the storage section. 
  6. Tap Applications and find the application in question.
  7. Tap the application and clear the cache (if available).
  8. Clear the data for the application if there is no cache to clear.
  9. Exit the settings screen and restart the device.

The free up space option removes the originals from the device where backup is available on the cloud.
 
You can check availability of your photos through the link https://photos.google.com through any of the web browsers available on your phone. Log into your account & then see whether the photos become visible.

15Gb of storage space that's included with all basic Google accounts is shared between Gmail, Google Drive, and Google Photos. 
 
Have you checked to verify that it is Google Photos responsible for using up your storage space? You can find out where your storage is being used by tapping the Upgrade Storage link in Google Drive, or by following this link.

However, once a user deletes something permanently despite a warning message or allows the content to time out in the bin, Google doesn't maintain any backup. 
There is no way to get back the content through Google Photos.
 
Nevertheless, you may install to your Android device a deleted photo recovery app (be sure to not pick one that requires rooting) https://play.google.com/store/search?q=recover%20deleted%20photos&c=apps;
and run a scan for anything to recover.
