On the laptop you see in https://photos.google.com/ all the photos that are uploaded to the account you are signed in to. In https://photos.google.com/albums you only see albums that you created in Google Photos. 
On a mobile device it also shows albums and photos and albums that are on the device.  Photos that you do not see on https://photos.google.com are not uploaded to Google Photos.
 
In the settings of the Google Photos app on your phone you can select under "Backup and sync" which folders that you also want to upload automatically.
If you want the photos in albums, you can select them on the phone, tap + then Album (or select an existing album).

Nothing happens on June 1st all photos already uploaded in High Quality remain free forever
 
Storage can be reduced to 0bytes anytime up to 31st May by going to Settings - Google Photos - Tap here
and using the Recover storage option.
 
Photos uploaded in High Quality after June 1st count against the free 15GB allowance at reduced MB

Deleted Photos are stored in Trash for up to 60 days, if you delete Photos again from trash, that's two times deletion.

While I see that you're unable to see the backed up photos in your Google Photos app on your device, I'd suggest you try some of these basic troubleshooting steps on your device:

1. Sign out from your Google account and sign in back.
2. Uninstall and reinstall the Google Photos updates. (Go to Settings > Apps or Application Manager > GooglePhotos app > Uninstall Updates > OK). As long as you have a strong Internet connection (Wi-Fi or mobile data), your Play Store app will update to the latest version within a few minutes.
3. Try clearing your app data which is the same as uninstalling and reinstalling the app. After you clear your data, sign in and turn "back up & sync" on again.Open your device's Settings app (not the Google Settings app).
a. Tap Apps.
b. Select Photos in the list.
c. Tap Clear data.
4. Restart your device.

The WhatsApp app can access photos that are there on the device only and not from the cloud.

It appears you used the free up space option and because of that photos are not there on the device.

Also, from the photos app, you can share pics with contacts and also add to your status but can not use that to set your DP.

Nevertheless, you can download the pics anytime and then use them through Whatsapp.

If you install the Google One app there is a one time option to restore up to 200 most recent photos to the device. I say up to because after the Restore is finished there will be a maximum of 200 photos on the device including their use of the device's local storage space.
 
Unfortunately the local folder structure can not be restored.
 
There is no requirement to join Google One, the option is available to everyone and there are no tools available to restore more unless one by one by selecting the 3 dot option to Download while viewing photos.

Previously as soon as I took a picture on my phone it was synced down to my PC. Now it seems like there is absolutely no way to do that. Why in the world would this functionality be removed? It makes no sense at all.

Install Dropbox: it will pickup new pictures on your Phone and sync down to the Dropbox-app on PC and from there they should be moved to your permanent storage in the Google Photos yearfolder. 
That prevent accumulating in the Dropbox-cloud. 

PS: if you are on modern Windows, you can use the Onedrive app instead.

Forgot to say: to prevent downsyncing of all pictures still present on phone, you may need to use the Free-up space option in the Google app when having good wifi. Then all locals already stored at Google are deleted (that may be uncomfortable for a while, but new pictures will fill up soon).

I was using One Drive and decided to move ALL my photos to Google based on the fact I could still get copies on my PC as soon as I took them on my phone.  This July update should have had an opt out choice.

You can install the OneDrive app again to sync to your computer in parallel to syncing to Google Photos. 
On pc you should move the pictures out of the Camera-album to another folder to avoid bulk storing on OneDrive.

I am sorry, but we can't offer any practical help with your server problems.
 
Perhaps you could try using smaller outputs, say one year at a time?
 
Go to Google Dashboard and expand the Photos tab then left click on the 3 dots and select Download data. If you wait a minute until 'All photos albums included' pops up then click on it and deselect all.
See screenshots online.
Then scroll down and select year albums Photos from YYYY in small batches.
 
You will now get a single copy of each photo, one json file per photo, and one filename-edited.jpg for each edited photo.
 
Unfortunately there is no easy way to use the json files without specialist software so they can be safely deleted.
