I'll try and keep this as short as possible.
Sometime ago I decided to move my entire Google Photos from an old Google Account to a new one.
I used takeout to download the files, I downloaded multiple 50GB files extracted them all to the same location and upon doing so it said some of those files already existed, Did I want to over-write or stop.

I chose to Over-write. I checked to see if some important events were in the export.
I assumed I had everything and a couple of months later deleted most of what was in my old account.
Later I realised I had lost thousands (Maybe tens of thousands) of photos and videos.

Recently I moved into the Apple Ecosystem and wanted to download a local copy of everything I had within my newer Google Photos account. I used takeout to download absolutely everything. After days of downloading extracting and then merging everything again, the same thing, hundreds upon hundreds of duplicate files in the 50GB Zips, What made less sense was even though they were the same photo (And the multiples don't exist online) some of them are a totally different physical size on the disk.

OK... I then imported them to Apple Photos and after over 20 hours of organising and categorising I relised that thousands (Again maybe tens of thousands) of videos and photos were missing AGAIN.

I kicked myself, must be user error, It can't be this bad.
Downloaded everything again... Same issue, OK download again this time watch them download. Watch them Extract and Manually move everything across, No overwriting anything or doing anything automatically.

No.. same Issue. Thousands of pictures and videos are missing.

Finally I decided to delete every single album within Google Photos and just export, that way everything is automatically arranged into "Photos from 2009, 2010, 2011" etc.

Everything downloaded again, Extracted manually, Merged Manually.
Added to Google photos again... thousands missing again.

To give you an example, 2021 has (In google takeouts downloaded and extracted zips)  
127 Photos and Videos

If I go into Google Photos web interface 2021 has 1082 Pictures and videos.....

WTF am I supposed to do here? I've wasted about a week of my time so far trying to make sure its not me, by downloading and re-downloading data.

As a volunteer I can't explain what you are experiencing and the Google Photos team do not investigate single user issues.
 
But rather than ignore this I suggest that you select al the 2021 photos and videos and use the 3 dot option to Download.  Select the first photo and use the mouse wheel to scroll down to the last photo, then press and hold down the shift key and move the mouse until the photos turn blue then with the shift key still held click on the last photo to select all.

Thanks for getting back to me and offering some advice.
If I'm right I think I can only download 500 at a time which will make the task fairly laborious, but, I think you may very well have the only solution available.

I'm in the process of creating 'Albums' by year so that I'm able to easily identify how many pictures I should have each year and then I'll be trying google take out and downloading them a year at a time.

If that doesn't work I'm going to use your method and hopefully this resolves the issue.
I must say, For a system that is so well put together its surprising how badly the export works.

Fingers crossed and I shall update the community following the completion of this work.
If this does work it may very well be the answer to a number of community posts that I came across.

Before you get too involved with that, I have been reading through again and your example for 2021 should be very easy to double check by using Takeout and select the single album Photos from 2021 you should get the same number as you see on the web.  It could be that there is an album named 2021 spread over all the zips ad the method of extraction is not re-combining them.
 
Anyway, it should only take a few minutes and might point to a reason.

Now I'm set to "Storage Saver" - but isn't that still about 3 Mb/photo ?  For 3,000 photos annually, that's 9 Gb, right ?  I'll use all my free space in 18 months.

Are there any easy batch, online, free tools to reduce resolution (to 300k ?) before uploading ?

If I do this, the storage used by Google Drive will be 1/10th right ?  (300k vs 3 Mb).

Big hassle.  I keep high res on my own server.  Only view GP on phone -  so 300k would be OK, right?

Nothing is changed  in the backup quality apart from the fact the compressed files are counted now and 20 dollar per year for having 100 GB space instead of 15 is not very much (less expensive then all beer :-)
Because you are saving your originals on some server (how?), you may switch-off backup in the Google Photos-app on iPhone and upload downsized copies from server to photos.google.com and then you can use the original quality because your files will be smaller then the storage saver size. 
The drawback of this approach is that you will see look-alikes in the app: your originals on phone and the downsized copies at Google. 
So I would say: forget about and just accept these tiny payments yearly. 
Or stop with Google completely. 

PS: I assume that you don't have the choice for the so-called Express quality in your region, because that is a downsized upload in 2048px. See qualities

I use the batch-exporter of my photo-editor on my Windows-computer or the Pixillion Image File Convertor.

Nevertheless, when you tap the delete icon in the Google Photos app, a warning appears telling you what will happen if you proceed. On your phone, that message asks, "Remove from Google account & synced devices?"
 

When you attempt to manually empty the trash/bin in Google Photos, another warning appears that explains the consequences of permanently deleting those pictures and videos. 
If you choose to proceed anyway, there is nothing that any of the volunteers in this forum can do to help you recover your pictures.

Had that been recent, I could have suggested use of any deleted file recovery app & search your phone.
 
However, by this time, the OS must have overwritten new content in that space.

Please review the following information in case there are any options you haven't yet tried. 

1. Check your online account - photos.google.com
If your photos were successfully uploaded to your online Google Photos account they may be available there. Try visiting photos.google.com and searching for them. If you have more than on
2. Check the trash - photos.google.com/trash
Once you delete photos from your Google Photos account, they're moved to Trash for the next 60 days. If you deleted them by mistake you can always restore them from the Trash folder within those 60 days. Here's the link explaining how to recover them from Trash. If you have more than one Google account, check the trash for all of them.
 
If you accessed the Trash and manually sent the photos for permanent deletion, or if the 60 days expired, there is no way to recover them from Google Photos
 
3. Review other options
  • if you previously used Picasa, visit picasaweb.google.com and search for your photos. 
  • have you made any backups of the photos on your phone, camera, computer, or elsewhere?
  • there is a small chance that you can restore the photos using a recover deleted photos app (Android). I haven't used them myself so have no specific recommendations. There may well be more app options if you visit the appropriate app store and try other search terms. I don't see any similar apps on the iOS store, but you could check yourself. 
  • you can contact the Google Drive support team to see if any deleted files may be recovered. Use the Google Drive contact form, click Missing or deleted files, select a contact option, and be sure to tell them you permanently deleted files in Google Drive.
  • If you ever shared the photos with anyone else, it's possible they may have a copy they could share back or send to you.

That does not have anything to do with Google Photos and it hardly makes sense either because these file are so strongly compressed that they take much less space then your own pictures & movies. 
So stop trying because WA has no option for downloading to another storage location. 

PS: much better to share via Google Photos which does not use additional storage on your phone and with a much better quality and no loss of dates.
