It is not clear to me what exactly the problem is. Photos do not go from one account to another without your intervention. But it is possible that you are viewing account A but photos are uploaded to account B:
 
In the Google Photos app on Android devices you can add more than one account, and toggle between them for viewing. The account to which photos are uploaded however is defined by "Backup and sync" in the settings of Google Photos on the device.

It's better to organize the photos into albums, which Google Photos does preserve and synchronize. The only downside is that, unlike folders, Google Photos doesn't support hierarchical albums, i.e. albums within albums.

Once a photo is backed up you will see the web copy and Moving it makes no difference.
 
If you take a photo with Backup & sync turned off then Move it to a non-synced folder it should not be visible anymore.

If you've deleted them from Google Photos and want to restore them, please know that photos/videos deleted from the Google Photos library, goes to the Trash for the next 60 days. So, in case, you deleted it by mistake you can always restore it from Trash folder within those 60 days (post deletion). But, if you don't find it in Trash, probably it must have been deleted more that 60 days ago. Unfortunately, restoring your lost/deleted photos and videos from Trash is the last resort.

I have just realized that when I delete photos on device, then I secretely automatically lose them in google photos cloud.

I was not aware about that, since it seems that for some weird reason only part of them are deleted.

I have lost like 5 years of pictures or so because that so automatyc delete sync feature.

Now, I have learnt that I was supposed to use the "free up space in google photos". 

I am a bit uptset, since it was really hard to know in advance. No warning appears when deleting sync is taking place. Not all photos are deleted, so cloud seems more or less ok, until you realize there are many missing pictures.

Is there any way to get them back?

Unfortunately Google Photos ignores the folder structure on your device: it uploads all photos to the Photos tab. You can however still add the photos from a device folder to an album in Google Photos:
  1. Go to the "Library" tab on your device
  2. Go to the device folder you want (device folders are only available on Android devices)
  3. Select all or some photos
  4. Tap the + icon 
    • Tap Album for a new album
    • or select the album you want to add them to
The photos should be added to the album, but not uploaded again when they were already uploaded.

Your story is very chaotic Lisa. 
Probably Google does not see any albums you may have created in the Apple Photos app - it only sees what is (or has been) in the library. 
If Google says "backup complete" then that is about what it has been in your library and you always can check at photos.google.com in Safari what really is stored at Google on your account. 
And that also should be visible in the app on these dates if you are logged-in with the same account. 
Please come back to report more systematically.
