If you are seeing them on photos.google.com when being logged-in with account A, the Photos-app on your phone also should be logged-in with account A under your profile right-up. 
Backup-on makes no difference - this is just about viewing what already is present at Google, but not on your phone in some Gallery anymore for some reason unknown to me. 

PS: due to rebooting (I don't hope that you mean a factory reset) a general setting could have been changed accidently, but I can't guess which one.

Although there are multiple ways to transfer the content from the internal memory of the phone to an SD card, doing so through Google Photos allows retaining the backup and sync aspect.
Please follow the steps below to achieve the transfer.
  • Open Google Photos.
  • Tab Library.
  • Tap the desired folder under Photos on the device like Camera, Screenshots etc.
  • Select photos by long pressing then tap others after the tick confirms the first selection
  • You can also long-press and stroke down while still in a pressed condition, to select a batch.
  • Next, tap the 3 dot menu top right.
  • Tap Move to folder.
  • Tap New SD folder, type a folder name then tap Create.
Note that if the photos are backed up to Google Photos this will not remove them from the Photos, and even if the new folder is not selected for Backup & sync any contents will still be deleted if you delete that using the Google Photos app.

However, I wish to clarify certain points.
 
When we store something, we are the owner of the data & we control everything.
Once we delete something permanently, there are no more backups anywhere.
 
Also, can you please understand the paradox?
If we delete something & then find Google has still retained the backup, wouldn't that be against our wish and then complaining Google has retained our data even we do not wish to do so?
 
In this way, once we delete something permanently or allow that to happen through the timeout, there wouldn't be any possibility to get that back.

I suggest the following actions.
 
Can you try to do so through another route? Please enter the link https://photos.google.com in any of the web browsers available on your phone. Log into your account & then see whether the photos become visible.
 
Next, I suggest you clear the cached & stored data of the Google Photos app & then reinstall the app.
You can do that through these steps.
  • On your Android phone, open the Settings.
  • Tap Apps and notifications.
  • Tap Show all apps.
  • Tap Google Photos.
  • Tap Storage and cache.
  • Tap Clear storage.
  • Next, uninstall the Google Photos app. 
  • Power off the phone & then restart.
  • Install the latest version of the Google Photos app through the Play Store.
Log into your profile & see whether that helps to overcome the current problem.
 
Additionally, I request you make a network speed test.

I am using an Android Samsung smartphone and I was saving the photos in Google Photos until a few months ago, when I switched off the backup & sync option. A few days ago some of the photos in my phone disappeared due to a problem with my SD card, but they were still visible in Google Photos. 

I switched on the backup & sync option, thinking that I could make a backup for the remaining photos that were not saved since I had turned off the backup & sync option. However, I discovered that only the photos which are currently in my phone remained in Google Photos, while the photos saved on the SD card (which were already on Google Photos before turning on the backup & sync option) disappeared.

Is it possible to recover the photos  which were previously saved in Google Photos, but were eliminated by the activation of the backup & sync option? Is there some kind of history that can be accessed?

The general reason to hire 100 GB space is that people want to backup at original quality, so it is quite abnormal that you are convinced to have used high quality always. 
But free storage at high quality only applies to Google Photos - not to Drive + Gmail. 
See one.google.com/storage for the account used for uploading. 
Please come back to explain - else we can't advise. 

PS: don't start to delete in bulk in Photos - that never works-out as expected.

That's good to hear, but unbelievable fast - looks like the 89 GB just was a counting error. 
Do you have 100 GB of space really or for limited period due to some offer? 

After June 1, new uploads in high quality also will get counted but not that fast as original quality. 
You may consider to delete large files fom Drive: see one.google.com/storage/management
You are not using Gmail seriously, else you would have 5 GB there also.

Google Photos is not a "backup" but a "sync" of your photos. This means that if you delete them from the phone, they will also be deleted from Google Photos.
 
Check the Trash in Google Photos, if they were successfully backed up they should be there.
 
In the future, you can use Free Up Space to safely remove the device copy of all backed up photos, or can go to the More menu and select Delete from Device in order to remove only the device copy not the cloud copy.
